Chris Lock's side came into the clash enjoying a seven-game unbeaten run across all competitions and started brightly in SE7.
Ethan Brown gave the young Addicks the lead on 28 minutes with his second goal in as many games, converting a corner from close range.
Henry Rylah doubled Charlton's advantage on 64 minutes, making it three in three for the in-form youngster.
Substitute Reuben Amissah added a third nine minutes from time, turning and firing home Brown's cross.
Moments later, the visitors bagged a consolation through Nickson Okosun, who finished beyond Tommy Reid.
The table-topping U21s are next in action on Tuesday when they make the short trip to Millwall (KO 1.30pm GMT).
